What's the pros/cons of inking in OneNote, Journal, and Word (2003/2007 only?)? Are there other common apps people might take notes in? It's really not the most elegant way of accomplishing your need, and it takes a little extra effort, but at the very least it's only a matter of a few copy+paste operations, and your original handwriting will remain the way you want it. What you could do is create two pages (or two notebooks), and once you're finished all your handwriting for the day/class/etc, you could just copy everything on that page to your second page/notebook.
